Il percorso museale comprende l’Antica Farmacia, istituita nel 1549 a spese di Cosimo de’ Medici e di sua moglie Eleonora di Toledo, oggi ricomposta in un ambiente situato all’interno del Santuario. Già nel secolo XVII i prodotti della farmacia erano famosi, tanto che gli speziali del monastero vi praticavano un periodo di tirocinio prima di passare alla spezieria di Firenze situata nel convento di Ognissanti. Decaduta lentamente, la farmacia fu dismessa nel 1866, in seguito alla legge che sancì la chiusura dei conventi.
Oggi, gli arredi e le dotazioni che ne documentano l’antica storia sono: scaffali in legno di noce con sportelli e vetrine, colonnine e decorazioni eseguite nello stile della prima metà del secolo XIX, vasi in maiolica che recano lo stemma conventuale con la croce sostenuta da tre monti, albarelli e alambicchi per la distillazione in vetro antico da farmacia. Al piano dell’antica farmacia, nella zona di clausura, si trova un raro esemplare di orologio a colonna del XVIII secolo, azionato a pesi, firmato Francesco Nuzzi di Rincine. Restaurato alcuni anni fa dall’orologiaio aretino Francesco Burzi, è ancora funzionante. Il Museo è dotato di alcuni strumenti scientifici, tra i quali due antichi quadranti, tre clessidre e un calendario perpetuo. Sono inoltre conservati due erbari: l’Erbario Semplici in natura raccolto da Francesco Maria Venturini nel 1711 e l’Herbier di A. Philouse del 1950

Il grosso del museo è costituito dalle opere di Andrea Guardi artista fiorentino quattrocentesco, molto attivo a Piombino, ma non mancano oggetti da altri luoghi di culto del Piombinese (Val di Cornia), come da Suvereto e altri luoghi limitrofi, e opere ed arredi provenienti dalla Concattedrale stessa. Nel museo son conservati dipinti (pale provenienti da Populonia), sculture lignee ed in marmo e gli oggetti di uso liturgico (calici, paramenti, ecc.) e antichi ostensori.
In una delle sue sale è l’affresco rinvenuto nel 1996 raffigurante la Vergine con Bambino e santi, molto lacunoso, ma importante testimonianza pittorica del secolo XV, probabilmente da porre in relazione con un altro dipinto ad affresco con la Madonna del latte nella sala consiliare del Comune. L’interesse dell’affresco di Sant’Antimo nasce dalla particolarità iconografica, sembrando la Vergine la riproduzione di una più antica immagine, forse la Vergine di Falesia.

Il Museo della Collegiata di Empoli è uno dei musei ecclesiastici di fondazione più antica, almeno in Toscana; più antico del Museo dell’Opera del Duomo di Firenze inaugurato nel 1891, più antico anche del Museo della Cattedrale di Siena, istituito nel 1870. Inoltre esso vide la luce in un momento storico che a tutto potrebbe far pensare fuorché ad interventi museografici o di tutela artistica. La nascita del Museo della Collegiata di Empoli si colloca infatti nei mesi a cavallo fra il 1859 e il 1860, nel pieno dei moti unitari e della guerra per l’indipendenza nazionale.
